The story occurs roughly one year after the events of Rival Schools. Soon a spate of bizarre attacks begin to happen to students, some seemingly linked to Batsu. Players select a school and follow different storylines as they investigate the mysterious happenings. The different school routes can lead to different scenarios before finally reaching the final confrontation.

Project Justice is a 3D fighting game, fought at high speed, with teams of three characters. You control one fighter at a time, with your teammates able to help with powerful Team-Up techniques. The Party-Up attack is introduced in the game, which uses all three members of the team to unleash a powerful coordinated attack. The fighting system also features combos, throws, special moves, Burning Vigor attacks and counter techniques.
